In the third mission of Catwoman in Batman: Arkham City - Armoured Edition, at one point you have the option to go left to save Batman, or to go right with the loot. If you choose to go right, you'll see an alternative ending and the game will be over. However, you can still go back afterwards and complete the game in the normal way.

 

If you grab the Cryptographic Sequencer and, while pressing ZL and ZR at the same time, rotate the left stick clockwise and the right stick counterclockwise, Batman gets a gigantic head, and all the enemies get tiny little heads. Does it serve a purpose? No, but it's certainly funny!

If you backtrack after defeating Ra's Al Ghul instead of moving forward, you can find Killer Croc, a boss from the previous game and a classic Batman foe!

 

When you visit the Steel Mill for the second time in Batman: Arkham City - Armoured Edition, you'll see the Joker talking on TV. He makes a comparison to "your favourite TV show," and at one point he says, "How come it all ended in a church?" This is a nod to Lost, a popular series notorious for its unsatisfying ending.

 

At certain coordinates, you can receive radio signals with the Cryptographic Sequencer, which send you messages in the form of letters. By linking each of those letters to the corresponding letter of the alphabet (1 is A, 2 is B, etc.), you can decipher these messages.
